Batemans Bay Surf Life Saving Club crews and the Westpac Life Saver Helicopter were sent to the Corrigans Beach area at about 4.40pm.
The Lifesaver 23 crew searched the area and found the man waving from the western side of the island. The semi-submerged kayak could be seen from the air.
Helicopter pilot Sam Wilson said the kayak was a sit-on type.
"It was obviously leaking," Mr Wilson said.
"It was semi-submerged but still floating."
He said it appeared the man had paddled three-quarters of the way to the island and swam the rest.
Lifesavers raced across in an inflatable rescue boat and took the man aboard.
They also retrieved the kayak.

Lifesavers warned all kayakers and boaters to wear life jackets.
"No-one is immune," Mr Wilson said.
